You are playing a Short Deck game.

In Short Deck the Ace can also be a 5. It is the only card that can do this.

So your opponent flopped the nut straight (5 to 9) and that beat your two pair.

There's nothing weird or difficult about the short deck game. The ace is still can be used as high or low. A5678 is the equivalent of the wheel in regular Hold'em.
