I dont think, any decision is really bad here, other than maybe jamming or something. Call is fine, 3-bet is fine, but both are so marginal, that even a fold is not like a big mistake either.

Flop
At low stakes many players will C-bet to much on a low board like this, and you can attack that by raising, when you flop a draw. He is not folding an overpair, but if he C-bet all his AK, AQ, AJ, KQ and so on, then you can get a ton of folds. Calling is also fine though, especially since you have position. Only folding would be really bad now.

Turn
The main rule in poker is to bet or raise, when we have a strong hand. He could easily have turned top pair, and he is not folding that to a single bet even with a possible flush on the board. So dont fall into this fancy slowplay trap. Just bet for value, and even if he fold, its not the end of the world, because at least you won the hand.

River
Now there is a 1-liner to a flush, and the opponent overbet. With the second nuts you probably have to call this, since otherwise you are literally only calling with the nuts. But its definitely not a raise. A 4-flush board is much different from a 3-flush board, since he only need Kh combined with any other card to beat you. This is another fundamental poker concept called "combos", which you need to study and understand.
